I am using a homemade fixture personality for a Martin cyclo 04, a flourescent light tube lamp with 4 channels, white red green blue. By default it seems LXconsole creates a virtual intensity channel for it which would be great, but doesn`t really work. I `d assume that the saturration control on the color picker could or should correspond to the intensity control in the channel control window. Is that somehow possible or do I have to set up the fixture in a different way?
I think you mean the value control (black->white), not saturation. That control only changes the color being picked and has nothing to do with virtual intensity.
This is a trade off for using the standard system color pickers. For lighting, only the hue and saturation have real meaning. It would be possible to eliminate the choice of value by using an exclusive color picker. However, that would give up the variety of pickers available from the OS X system. For this tradeoff, it is necessary to move the value slider all the way to the white end so you are actually picking hue/saturation.

I understand, still, it would be nice to also have a virtual dimmer for a fixture like this because there is no way to set it to black other than typing values in the value box/window.

You can configure an LED type channel that has DMX addresses for the individual LED colors, but no address for intensity to use "Virtual Intensity" where the DMX level sent to the individual color addresses is proportional to the level of the intensity of the channel. To do this, the Intensity subchannel must not have a DMX offset assigned in the Subchannels table of the Channel Setup Sheet. (Leave the Intensity/+ cell blank--not 0). And, click the checkbox "Virtual Intensity" in the lower left part of the window. Note, you will not be able to select "Virtual Intensity" if Intensity has a DMX offset in the subchannels table.
Virtual intensity only changes the DMX output to the fixture based on the level of the intensity subchannel. It does not change the value of the color represented in the color picker. But, this is not any different than how a fixture that has a DMX intensity address in addition to addresses for the colors behaves.

One more problem I have at the moment is navigating between cues.
Previously one coud jump to a cue by clicking on it in the cue sheet and then press go.
This doesn`t seem to work in the new version 5.1.0 or is this function hidden somewhere else now?
I read about this in the maunal but it refers to the old method of clicking in the cue sheet.

This was a point of debate some time back. Sometimes you want to select the cue to go to next and other times, just working with the cue list, you mess up the flow of the show...
So, the preference is one solution. You decide which way you want it.
The problem is that it would be nice to have it both ways--the safest option is to leave the selection passive, not changing the next cue. But, sometimes you'd like to select the next cue to playback. just by clicking.
So, in passive selection mode, you can hold down the option key and select a cue from the cue list in order to set it as the next cue for playback.
The way the operating system selection works in a table is that it ignores a click if the row is already selected. So, if you've selected a cue row and then try a second click on the already selected row with the option key down, it won't work...
