Windowbehaviour when switching between softwares.

If I have channel ctrl window, color palette window, live window and some others all open at any time.
But then i change app to for instance LXFree that I had running in the background, it will then immediately cover all LXConsole windows with the big plot covering most of my screen.
But then if I click somewhere in the LXConsole windows that I can still see outside the boundaries of my plot, I expect my computer to put LXConsole, and ALL its windows in front. But it doesn't
The LXConsole windows (not the apple color picker) all except the one I clicked in, stay hidden behind the plot I just closed.
So either LXfree didn't jump back or LXConsole didn't jump forwards with all its possible windows.
No matter what - to me, its an unexpected and somewhat illogical behaviour.
Or is there, as frequently has been known to happen, a very smart thought here that I'm missing?
